The popup, i'd venture, is reappearing because the app is running in the background, sucking up your precious memory and CPU cycles.

Is anything showing in the SysTray - the spot on the taskbar right hand side where the clock is? If you click on the little arrow, it will show you which system apps are running. You may be able to identify it and stop it from running when you start up.
